I can maybe rollback, but it defeats the object of keeping things updated if I need to do that.
It seems to be to do with vc_column_inner but why is that suddenyl doing this?

I just from the wpbakery guys, seems like the issue is theme related. Here’s what they told me.
The issue at your end is because there is an inbuilt version of Visual Composer (or the related code) present in your theme which is overriding the standalone plugin version and hence causing the issue. You will have to get rid of it. I would advise you to do so with the help of theme author, otherwise you might loose the extra elements added by him. Once this is done, you can install the standalone plugin and it will work fine.
The vc_column-inner was introduced in 4.9 release and has default padding-top. If the theme comes with the packaged visual composer, then it should adjust this as per its requirements.
Hello guys? I have bought this theme and i’m getting a little frustrated that no-one is replying to my questions, 5 days later and still nothing.

To answer my own question, incase others find it, this is a theme issue, the only way to get it to work is to run the latest theme with the latest wp bakery.
